Anyone know of any truly challenging jrpg's that have a well executed combat system and a good endgame? Persona 5 Royal feels way too easy on harder difficulties, I have already played through many SMT titles like Nocturne, SMT4, and Devil Surivor which were heaven for most of what I wanted.

Etrian Odyssey is pretty great in all of those criterias if you happen to have a 3DS and don't mind first person view. I'll also second Scarlet Grace and RS2/3.

If you want challenging well made combat then SaGa Scarlet Grace is an easy choice.
I feel like I already talked about this so many times already, but, Like all SaGa games in the series, combat is the main focus. You'll be doing a lot of fighting, and they have made one of the best turn-combat systems out there yet, with a lot of things to invest in from formations, gear, characters, skills, and the biggest sign that a game has a great combat system, great and well done enemy monsters, where you need to learn how to handle and beat each monster, and each new monster introduced will expand on this. With a huge world to explore, and recruit from the huge roster of characters, each comes with their own unique skills and flavor to add to your party.
Add to that a world filled with side-quests, and a lot of challenging fights. Not to mention the special fights that come with this warning.

I bought and modded the SNES and Playstation Classics this year and have been going through the classic JRPG games I missed, and have been really tempted to jump into the SaGa games but don't really know what the best for a beginner is but they all sound really good to me.

I think the most challenging rpg that had really interesting and different combat I played was the last remnant. I only played the old school version but I know there is an updated version on steam.
ID: gqqoytcI agree with this 100%, but the steam version has long been removed, so you can't buy it anymore. You can buy it on PC through the European SE store.
Also, TLR combat while challenging and with great customization, it takes time to learn and master, so don't shy away from using the game's wiki.
ID: gqqorf1Definitly a hard game. Boss fights can be really hard and are punishing. First time i played it i stopped because of the battle System which i disliked. Second time i gave it a try it became one of my favourites.

Etrian Odyssey has the best turn-based combat in any jrpg, both in terms of depth and challenge. Take a look at that series if you haven't yet. Just don't play the first two, they were horribly buggy and have been remade into much better versions.

Have you played P3 FES? It's much harder than P5, although unfortunately hard mode is a little grindy, quadrupling summoning costs and forcing you to try to pull the persona you want from Shuffle Time. BUT once you get a hand on working with your party's AI, the battles can be pretty tense even on normal mode.

SMT PS2 era is probably the best there is, even regular battles can force you to think carefully.
If you don't mind SRPGs, check out Yggdra Union. It will demand everything from you (at least the harder GBA version). But it's a chapter-by-chapter game, so there's no endgame. If you fail, you can retry the chapter with the difficulty dropped by a notch.

Since I don't usually play dungeon crawlers, I thought Etrian Odyssey Nexus could become ridiculously challenging with its boss fights. You really need to bring the right classes to a battle. The downside is that level grinding is a slooow and boring hassle if it turns out the classes you picked aren't up to the task at hand.
More recently, Bravely Default II offers a challenging battle system with different difficulty options; it's not actually very hard if you know what you're doing (on Normal, at least), but the fun comes in finding a strategy that breaks the battle system.

Shadow Hearts series. Long story short, you ever play a Madden/NCAA/NFL2K game and kick the ball? You have to do something like that for all your combat. It's pretty cool.
The difficulty comes when the cocksucker you are fighting decides to cast something that messes with your Judgment Ring (as it's known) and the needle starts moving too fast, gets difficult to see, or the targets become miniscule. Oh, and your characters repeatedly go insane and go in to berserk mode.

Vagrant Story for a weird single player turn based Dark Souls like experience.
Final Fantasy Tactics for a supremely compelling strategic combat system with some ludicrous difficulty spikes.
FF7R on hard for a pretty sublime ARPG experience

Resonance of Fate is pretty brutal plus it a fairly unique combat system.

I'd really recommend you earthbound and mother 3, they sure are old games, however they have a very similar difficulty to smt IV with an addicting turn based battle system. Also both games (especially mother 3) have a great story, you have to play earthbound first to fully understand it though.

If you like SMT then I’d recommend Tokyo Mirage. Don’t let the J-Pop theme keep it away from you. The combat is one of the best I’ve played in Jrpg and it can be challenging even in normal mode. Two things I love about it: 1) A unique feature I don’t see in any other Jrpg yet, is the Sessions. Characters can follow up if you tackle the enemies’ weaknesses. It can create a chain attack and it makes every single main cast member useful even when they’re not in the main active party, some side characters can join too to give special effects. It’s the only Jrpg that makes me want to power every single one of the 7 characters. 2) Crafting weapons and learning skills from them is super fun and addictive. You can keep re-crafting them to increase the weapons’ tiers and relearn the skills, which make them even stronger. Imagine FF9 ability learning system but a bit more complex and addictive. If you got a PS2, find yourself a copy of Breath of Fire: Dragon Quarter. It's like what Dark Souls would be like as a tactical JRPG. The game encourages you to die and restart often so it can be quite challenging.

The Etrian Odyssey series has imo the best battle gameplay out of any JRPG series.
The titles from 4 onwards are all good entry points (EO4, 5, Nexus and the remakes of 1 and 2), with 1-3 having a more unforgiving difficulty curve and being more grindy/less well balanced imo.
They have everything you want with fully customizable parties, multiple viable strategies and party setups, challenging boss fights and lots of (postgame) content. Another strength is how the progression through the dungeons is a different kind of challenge than the boss fights, since random encounters aren't trivial unless you outlevel them and getting further into the dungeon/conserving your resources is a challenge on its own. I mention that because an issue I have with a lot of JRPGs is that the boss fights are the only parts where I need to pay attention at all.

Strange Journey is notorious for its punishing difficulty, even among the SMT games. The 3DS enhanced port has several QoL changes that make the game a bit easier (in a good way), but it's still a very hard game. You could also just play the original version for its even more obnoxious difficulty.

Any of the Bravely Default games with the difficulty on Hard. To be fair, you can cheese it by just grinding to higher levels, but if you take the time to strategize, it’s possible to destroy bosses without much grinding.
For example there’s an entire dungeon that revolves around blinding you, so you have to constantly stop and cure yourself, or grind one of the jobs that give you immunity to blindness ability. OR. You could just buy an accessory at a shop that makes you immune to blindness.

Aside from the SMT series i don't really know any JRPG's that have similarly challenging and enjoyable combat. If you're allowing fan-content, i think Final Fantasy 6 Brave New World and Final Fantasy 7 New Threat are fantastic mods that turn their respective combat systems into something way more balanced and enjoyable and also have challenging enough content.

DQXI with strong monsters and exp limiter draconian quests enabled is pretty fuckin brutal, although it does get easier in the endgame once you get really powerful gear. But man even those first couple hours are so refreshing, right from square one you're just fighting for your damn life, and it only turns up the heat more and more for the next 70 hours.

That's seriously a game that's not afraid to kick your ass and make you learn to play it right.
